No not because she is worried about the environmental impacts, or even the optics of the environmental impact. But because she fears a crash that could kill William, Kate and George,
The article specifically mentions helicopter flights between Anmer Hall and Kensington Palace.

I've asked my sons never to have/ride a motor bike, because I'm worried they may kill themselves in a road accident.

Because the repercussions of William and family all being killed together are ghastly.

It would make Harry and family next in line, or if he refused the throne, Andrew and family would be next.

The Queen is a sensible woman.

This seems odd because as we know the RF are put there by god, and so if god deemed that the Cambridges should not be on the throne, it would be entirely right for whoever was next to be on the throne instead.

We should not stand in the way of the divine's right to choose the next ruler. The Queen may be overstepping here.

I thought there were strict protocols about future heirs and travel.

It might not be God though, it might be a shoddy mechanic.

I read that the rules around heirs to the throne not flying together are more like guidelines rather than a firm rule. But I guess they've become more relevant in the last 12-18 months when it's become evident that the next in line after Louis is not the most suitable candidate, and neither is the option after that if Harry, Archie and Lilibet all renounce their rights to the throne.

I think that the rule is for the Sovereign and heir - perhaps extended to William and Charles who are not allowed to travel together. It's pretty rare to have 4 generations of the Royal family

Does he have to fly a certain number of hours to keep his licence? Being a helicopter pilot has been his main adult occupation first as a search and rescue pilot and then as a civilian air ambulance pilot

Statistically he at more danger in his car

@Lunde True, but he doesn’t have to carry his wife and son (his first heir) as passengers, which seems to be the Queen’s concern.

It is far more dangerous in a personal helicopter than in a helicopter flown by a commercial pilot. If William was flying he comes into the personal helicopter stats which show that flying a helicopter is much riskier than driving a car.
Although William would not be driving a car, he would have a chauffeur. And I suspect like helicopters, a commercial chauffeur will be far safer than driving the car yourself.
