Wage overpayment/wage slip advice

I had a change in my working hours and due to HR not actioning the forms that reported my reduction in hours, I was overpaid for 2 months.
Whilst I am happy to pay back the money I was overpaid, my issue lies with the tax/NIC/pension contributions.
The original pay slips I received have been removed and new ones produced that show what I should have been paid, and an agreement drawn up for me make payments over the next 2 months, which I have yet to sign. My employer is saying the old payslips no longer exist, and the deductions will be reported to HMRC etc, but I want to see this in writing as I don’t understand how the larger deductions have been taken, but are no longer referenced anywhere. Does anyone have any advise please?
