We just don't hear about them, because the fear of their media in reporting, or even the total ease and capitulation to misgendering as an offence, means that these crimes aren't logged as male on female.

As the authorities make these decisions, I wonder if for even a moment they have a WTF?! moment, where they think the worst kind of offender, a rapist, child sex culprit, their own family, this purported "woman" is really a man, certainly nigh on 100% of perps in this situation are men, and should I really be sending this man into a women's jail?

I think we should treat it the same as not all men are like this. That doesn't mean we let men into women's prisons or other spaces. Think of DV shelters if not all men abuse why do we have them? Surely if most would never harm a partner then we can get rid of the DV shelters. That's how this thinking would see it play out. But that's not right is it and currently we all know this (although I worry that in years to come this argument against DV shelters could well happen with the trend against women/support humans/second class citizens in favour of men). It's about protecting the vulnerable (women in prison in his case) from the few (violent/sex offended TW) who do pose a risk not saying all TW are a risk

How about taking that time and money on training that tells you to allow women to be assisted and raped because feelings inside a males head are more important, and I dunno, buying some books? Bringing in a tutor? You could scrap the plan B and condom fund then too. Saves even more money that can then be used to help the women.
