Does the footmuff on the Maclaren XT need to be removed to fold the buggy down?

I bought the XT rather than the XLR because it folds down smaller. Is this just because the XLR comes with a footmuff and the XLR doesn't?

I don't know but we had a buggy cosy (or something handmade) and the buggy would mostly close but not always on our Maclaren techno

No, I've had two Technos, one with the big Techno footmuff and one with a buggysnuggle and both closed fine with the footmuffs on. You need to be a bit firmer with them and get them out of the way of the little knob but otherwise fine.
