Removing redundant flue on roof

Hi, we have an old flue that’s on our pitched slate roof which we would like to have removed. Will the roofer just fill the hole in the sparking board and then put slates over it? It’s the original roof which is over 100 years old so no plastic membrane between sarking and slates.
