Female rabbit attacked in run

We have 2 dutch rabbits. They are a male and female and are both 10 weeks old. I was advised that this was the best pairing and was planning on having the male neutered at 16 weeks.
We have had them for 2 weeks and they have been absolutely fine together, really sweet in fact. Yesterday they were left in the run together for about 6 hours. Unfortunately the lid of the run was left off. When I went to bring them in yesterday I found the female had been attacked. Her ear is torn and her nose has been scratched. I brought her to the vet who checked her over and said that she should be okay. We kept her in last night and have not put them together. I have an appointment this morning for the male as the vet suggested that perhaps he needs neutering now and also to check that he is a male.
The thing is I can't say for sure that it was the Joe (the male) who attacked Flower (the female) as the lid of the run was left off. Perhaps it was a cat? Although I suppose if it was a cat it would have done more damage?
The vet has suggested buying another hutch and run for Flower and keeping them separate for a while. I feel sad about this as I bought them so that they would be company for each other and it defeats the object really.
Any advice would be welcome. I am pretty sure that they are only 10 weeks old as I bought them from a reputable breeder.

Just wanted to add that nothing changed yesterday in terms of stress levels and it has been confirmed that Flower is a girl.
