HMRC tax refund (bank transfer issue)

Hi,
I received a letter that I paid too much tax and I will get a refund. I was given two choices - wait for a cheque or fill an online form at government gateway to get it to my bank account.
I logged in this morning and it says that refund was paid today. I didn't receive it to my bank account. But when I checked more, there is a message which says that my cheque will arrive in 3 weeks.
I'm confused, what's the point to fill online form for transfer to the bank if they will send cheque anyway?
Does anyone has this experience and got money later (in couple of days) after this kind of message?

HMRC’s letters are often automatically produced by their system but then there is a delay in posting. So it’s likely in between the letter being produced and sent the system decided enough time had past to default to cheque. If you call them they may be able to cancel the cheque and issue a bank refund instead, it will depend how far along the system the cheque request is.

I spent almost 3hrs trying to call them but finally sorted.
So in case someone will have the same problem - it's a system mistake.
