but it only appears at night time. He now sleeps with his head on a pillow which hasn't made any difference. He has also been to the doctors a couple of weeks ago-doctor said he was fine and to let it run its course. Anyone had similar? any ideas of what to do?

Okay, kids cough at night because they are lying down and the congestion rises up in their chests to their throat. Coughs can take up between six and eight weeks to go and it's not necessarily a problem.

However you could try a severe hoovering of his room in case it's a dust related allergy, including his mattress. You can also try putting a bowl of boiling water (in a safe high place) so that the steam fills the room while he sleeps), to shift the cattarh. Similarly you can put damp towels over radiators (with a bit of Olbas oil if you like).

Try not to worry, he'll be fine. I'm sure you are more worried than he is about this
