Do I prune my Japanese Maple or will I kill it??

My DP purchased one for me about 2 years ago, its about 2ft tall [nearly] in a tall metal pot. [from Tesco if this is any help].
Anyway, it sprouted shoots at the base last year and they were quite healthy looking so I left them, this year they look splendid, but...
The top of the tree looks a bit raggy, and I know deep down that they need to come off to allow the tree to flourish, but dont know if its too late to prune back, will I kill the whole thing?
I think its meant to be pruned so that growth is only at the top of the tree but these new shoots look lovely and healthy!
Can anyone advise please?

Also, if I do prune the new shoots off, would it be possible to grow them on, root them, re-pot etc??
