I asked my HV about this but she didn't seem concerned, so i'm guessing i shouldn't be either but it's still bothering me. My DS used have a BM once a day, and it would be thick and pasty (he is Bottlefed) then when he turned around 11ish weeks(now 17 weeks) his stools have become runny(although i would not say diarrhea)and containing mucus. Could it be related to teething, which i am almost definatly sure he is, or should i take him to the GP because its been going on so long incase it is something more sinister? Has anyone else experienced this?

Yes they all do this from time to time. There is a lot of mucous in the rectum. Don't worry, it's normal.
