As in you already have a daughter called Lilly? Or as a middle name? If it's another daughter, I think it's a bit twee to have the same number of syllables and letter. If it's a middle name then definitely not.

Lilly isn’t a flower though, Lily is the flower so I wouldnt be trying to tie up matching ‘flower’ names.

Not if you live in Scotland. It’s like you are describing the weather or something ‘it’s a Bonnie day the day’ or ‘he’s affy Bonnie isn’t he?’ - it’s just a day to day word.

It would draw attention to the unusual and non flower related spelling if it was another flower name I think. Other nature type names might be good though. Lark, Luna, Luz, Wren?
