Yes it's literally something he completely made up as far as I knew. His name was said as Keys and he used the spelling Caius but kept the pronunciation Keys.

I really don't think many people would say Keys for a baby even if they knew the college was pronounced that way.

The college is ‘Keys’ because the benefactor or founder was ‘Keys’ but changed the spelling to make it look more Classical. But kept the pronunciation.

In no other context is Magdalene pronounced ‘Maudlin’. Same with Caius.

The Character in Shakespeare is not pronounced ‘keys’.
