I'm new to lifting weights but started after an injury and my physio has been taking me in to use a Smiths machine, among other things.

I started doing lunges and squats with just the bar (not on the machine), and have progressed to lifting 50kg. This week was the first time I did 50kg and my thighs are absolutely spent!

My question is do I wait for them to stop aching so much or do I got straight back in??

Wait for them to stop aching. You'll do damage if you over do it

Ok great, thank you. I'm aiming for 3x a week atm. Is that enough to achieve strength and toning?

If you've got DOMS in the legs, then switch to core/upper body until the muscles have recovered and the soreness has abated, ie the microtears are repairing and your muscles are building.
Three or four times a week should see results fairly soon, i would mix that between legs and core/upperbody.
