I suppose you could find "Ed" within the name but everyone will assume it's short for Edward (which properly, it is)

If you're working this hard at trying to avoid a nickname that, err, sounds like it derives from the name, then maybe it isn't the name for you!

Just call him Benedict if you're not keen on any nicknames! It is a lovely, distinctive name. Nicknames are all well and good, but imo there's def something to be said for celebrating full names, especially if they're as nice as that one.

If you could have Ned you could probably stretch to Ted, but it is quite a stretch!

I agree with the others, if you can't find a nickname you like then choose another name. Unless you establish something early on, he will be Ben forever more. I don't know a single Benedict / Benjamin who doesn't go by this, other than perhaps a Benny / Benji stage when they are little.
