He will also be Charles III in Scotland whether individuals accept it or not. The regnal number is the highest number taking all Scottish/English/British monarchs into account. That's why Elizabeth was simply Elizabeth II and not Elizabeth I of Scotland and Elizabeth II of England.

Why wouldn't Scottish people accept him as Charles III? The late Queen was the first Elizabeth to reign in Scotland, as Elizabeth I was only Queen of England, but both Charles I and Charles II were Kings of Scotland as well as Kings of England.
