Is there a magic way to clean these little boxes? I have tried even scrubbing with flash! but they don't seem to get clean

I feel your pain. It's a real shame because - and I know this sounds stupid- it really spoils my enjoyment of the product to have to get a tatty, greasy, powder covered palette/ lipstick out of my make up bag. I mention it every single time I'm at a Nars counter and the reps just shrug at me.
I should say that I keep my MU bag very clean and wash it regularly. I use face wipes on all packaging once a week and keep brushes in a separate pouch. Basically I take every precaution I can and they still look like shit after ten minutes.
I should say that Bobbi Brown and MAC hold up really well, so it's not impossible to make cleanable packaging but Nars remains resistant.

Have you tried micellar water? I agree that the rubberized cases tend to look grubby.
