15mth old - waking in night with bad wind

Looking for some advice on this. Here's the background...I breastfed my little boy exclusively until 7 month old then in preparation for going back to work started him on a bottle for the lunch time feed. He had reflux until 9 months old but then off the meds. After he turned one we started dropping breastfeeds until finishing altogether at 14 months. Around the same time we changed his milk from Aptimal 1 to Aptimal stage 3. He was always a terrible sleeper and very windy but he had seemed better for a couple of months and went about a month of sleeping through from 7pm-6am approximately. But now he is waking once or twice in the night again and up for an hour or more at the time with terrible wind from his bottom. I rub his lower back and get it out. But I am wondering could the stage 3 milk be to blame? Or possibly feeding him too much in the evening? Also we do feed him to sleep so sometimes we dont get all the wind out before he falls asleep. His wake up is usually around midnight. Any thoughts or experiences similar? What did you do?
