I'm on classic and they are not highlighted anymore. They were the other day, so it's just stopped working today I think.. I'm also on IE6.0 if that makes any difference

Mine aren't highlighted. On classic.

And when they have highlighted in the past, if you go into 'topics' for example, the threads I've read aren't highlighted but will be in active convos.
