l bought an item from John Lewis, and it never arrived,so they kindly refunded me promptly. The item arrived recently, and I have been chasing customer services to issue a return label.Today on WhatsApp the agent said it was returned, but if I wanted to return he gave me an address. So I am being honest, but I have to pay for return? My concern of it gets lost on way back, will I be liable ?

What's the item and the value of the item? I would contact JL Customer Service again and tell them that if they want the item returned, then they should issue a returns label and that you will not be paying for the return postage. It's neither party's fault that the first item was delayed but you have been honest and told them so the least they can do is pay for the postage.

If there is a Waitrose near you you can take John Lewis returns there (or certainly could recently so I assume it’s still the case)

What is the item?
If they're being difficult just keep the item! It maybe messes up their stock control if the item is recorded as lost and then it has appeared again.
