Is this an acceptable timeframe for a company to respond?

Say you are having some work done by a very small and local company. They've always been very helpful and responsive throughout the quoting and decision making process.
The time comes for you to make an order which involves paying a fairly large deposit. You pay the deposit, not through a method they were expecting you to pay by (they were going to collect a cheque from you, but you decided to just bank transfer without telling them you were going to do this).
You make the bank transfer around 1pm on Friday. You message to let them know you paid it at 3pm on a Friday.
Is 9:30am on the Saturday morning an acceptable time to hear back from them that your deposit was received?

Yes. Not sure what your problem is. You didn't message hem until 3 on Friday and they weren't expecting you to pay that way so weren't waiting for your message.

Of course that was very quick. It took an estate agent nine days recently to acknowledge receipt of a deposit I had transferred.

Yes, perfectly acceptable.
In business terms, generally accepted to be 9-5, they only messaged two and a half hours later.
In fact, since its generally considered acceptable for many businesses to be closed over the weekends, even 9:30 on Monday would have been perfectly fine.

Some people get bees in their bonnet about random things. It's part and parcel of dealing with the public.

Not really, the customer hasn't complained, but the customer is a friend of a family member and she's obviously mentioned it and said family member has taken it upon herself to message me and tell me how to do my job.
An hour after I'd already sent confirmation, I might add.

Your family member sounds like one of these people with an extremely tiny little world, who simply cannot comprehend that most people have a full and busy life.

The sort who will devote their lives to protecting 'their' parking space on the public road and obsess about it; or complain about neighbours who don't stand there poised and ready to take their bins back in the moment the bin men have emptied them.

As PP said, Monday morning would have been perfectly acceptable; the fact that you replied on a Saturday should have been seen as extra prompt and efficient, not as a cause for complaint!

I think it's more about looking big and important, honestly.

"Look at me, I put you in touch with this person, I sorted this out for you, and look! I can make things happen by getting in touch with them on your behalf and getting them to do things for you."

We're grateful for the referral but it's our customer and she can keep her nose out now and not tell me how to do my job.

That's fast, I would assume you would have to chase it on Monday or Tuesday.
