Letters and Sounds doesn't really have "rules" 
Phases 2&3 introduce the 44 English phonemes
Phase 4 uses those 44 phonemes to read and spell ccvc & cvcc words
Phase 5 introduces the main alternative ways of writing those phonemes
Phase 6 looks at suffixes and prefixes (so you get the doubling final consonant and irregular verbs)
