My sister is claiming maternity allowance from her workplace even though she has no intention of going back to work, what will happen?

Statutory maternity pay is paid by Government.
Yours to keep, whatever happens.

Any extra pay she is given will have to be repaid I think.

Feel free to correct me people, if I'm wrong

Different companies have different policies. I think most will ask for extra pay to be repaid if you don't return to work.

But as Macdog says statutory mat pay is from the government. It is always worth not resigning until the latest point because she will be entitled to holiday pay etc for the holiday she has accrued during mat leave.
