AIBU to be upset by what my son said.

For context my son is 9 and not my partners biologically. My partner and I do have 2 more children together, my son is at the age where he's just a wind up merchant and says off the cuff things a lot, anyway, today when I was getting out of the car for work, I kissed my partner and my son said, that's how she kisses my dad. I was taken a back, because first of all, no never, I would never do that, and haven't. But also why would he say that? He laughed as if it was funny. My partner said it's okay and not to worry about it. But I am worrying about it and I'm really upset. Why would he do that? He gets on with my partner by the way, we've been together since he was a toddler, so I don't think it was malicious

Let it go.

Children can be dicks, the best thing to do would be to show that he hasn’t got to you by letting it go.
