We only started HE'ing DS (10 yo) in January, but I had alredy sent in the application form for his Secondary School in November as usual. Does that now mean that he will registered at that school or should I write to them and get him off any list they have?

I don't think he'd be registered at the school until they offered you a place and you accepted it. But it would be polite to let them know you want to withdraw the application, specially if they might be over-subscribed.
