I'm planning to go for a week to Scotland with DH, the DTs, my parents and my bro and his wife this summer. We have to go in the school hols as my SIL is a teacher. Does anyone have any good recommendations for family friendly cottages or self catering options? We would like somewhere close to water for DH if poss and near a pub for my Dad!

Try the visit scotland site here to get a list of property in the areas you are interested.
East Neuk of Fife (Anstruther / Crail / Elie / St Andrews) are all pretty seaside villages which may suit.
