Should I remove duvet covers after our holiday in a rental cottage?

No

If you want to. There might he instructions to do so. If there aren't you don't have to but there's no harm done if you do.

Only if it asks you to in the instructions. I think removing bedding and putting it in a bag was something they bought in as part of the extra hygiene stuff during the pandemic so the cleaners didn’t need to handle your bedding, but has pretty much gone away again now.
