I always recommend Mooo apartments in the city.
Beautiful serviced apartments in a great location.
I also recommend getting one of the 9 towers tickets. You can use it for the Petrin Tower, the Astronomical Clock tower, and some really interesting smaller ones. Including one in a church that was used as a look out by the Secret Police during the Cold War.
We’ve been a number of times as we all love it.

We stayed at the Grandium, not sure if that's more than what you consider reasonable but we loved the easy location.

We found it necessary to make dinner reservation but we went over the Easter weekend, so it may have been busier than other times.
There is a traditional Czech restaurant opposite the hotel, really great food:
Bredovský dvůr

Antik , it’s in a quiet street , a few streets away from the main square / clock
old style Prague building , quirky and a great breakfast

We went two weeks ago and stayed in a Booking.com apartment which was huge and just behind the museum. Was a bit noisy but nice to have lots of space - we have two teens and they enjoyed being able to have normal breakfasts and spread out a bit,

We stayed at Hotel Leon D'Oro which is central and had a 2 bed mini apartment with a roof terrace. It was very reasonable and breakfast was good. 5 mins to Old Town Square.

We stayed in The Archibald at The Charles Bridge.

Hotel Liberty. Very central. Lovely rooms, staff, breakfast. Not expensive. Spacious. Good decor.
