New York - best area for strolling round independent shops

DH and I are heading to New York this Thursday for a long weekend, our 1st abroad trip for nearly 20 years with no kids.. am very excited.

I am making no plans but just intend to wander around , we have 2 nights near time square , 2 nights in Brooklyn.

Where is a good area ( if there is one) for just spending time to wonder around with independent shops, coffee shops, bookshops, maybe 2nd hand shops.

The area around the bottom of the Brooklyn bridge on the Brooklyn side.
Greenwich Village
East Village
Upper East Side, just east of Park Avenue.

Williamsburg in Brooklyn is also worth a visit.

If you are in Brooklyn on Sunday the Brooklyn Flea market will be on in Dumbo (the area under Manhattan Bridge.

I like Greenwich Village, the lower East Side and Williamsburg for a wander.
