Greek islands (Naxos, Milos, Santorini) with toddler girl

DH, DD and I (will be 4 months pg by then) are off to Greece for 2.5 weeks this Summer. We are landing in Santorini and departing from Mykonos 2.5 weeks later. We were planning on staying in Santorini 3-4 days, then head to Milos for 5-6 days, then Naxos 5-6 days and just spend one night in Mykonos (if absolutely necessary) before catching our flight back.

I have been to Greece several times before so not worried at all, just never with a toddler and would welcome top tips, hotel / apartment / accommodation advice or recommendations. We are probably keener to stay in studio / apartments (definitely not resorts I think - am I wrong?) to do some of the catering ourselves, as experience has shown me that you tend not to be very hungry during the day due to heat, but still nice to be able to make a quick salad and have dinner in different places at night.
One particular 'concern' is in Santorini: would you stay up high (where you get a beautiful view but it's a nightmare with a pushchair/toddler?) or down at the beach?

Any tips much appreciated!
