I've sold an item and courier is due to collect tomorrow, can I book it to collect from my mums house rather than mine? Will this affect anything with ebay if buyer says it hasn't arrived etc?

I don't see why you can't do as you suggest.
Buyer just wants to receive it, where you send it from should be irrelevant.

no it makes no odds for collection address - as long as you deliver to buyers registered paypal address

once dispatched you can add the tracking number to the paypal transaction too from the item in your eBay
