Easter monday he fell on the trampoline and hurt his neck. A week later he was fine.

Yesterday he complained that his neck was sore again. Took him to see gp, who felt his neck and said it was fine. We came home, he said he was really tired, and was moping around the house.
Then he started complaining about stomach ache.
He had a sore neck, headache, tummy ache, painful throat, difficulty swallow, small cough "at the top of his lungs", and 38.9 in temperature.
Called the doc this morning, they said probably just the flue. He had the flue after Christmas, so strange that he has it again.

What could it be with those symptoms?
He is currently sleeping. He has just turned 9 btw.

Well there are several different strains of 'flu around at any one time and there are also viruses which have similar symptoms, so having 'flu at Xmas doesn't mean he can't get it again.

Given that his temp isn't that high I think I'd wait and see whether he gets better or worse and whether other symptoms appear. Surgeries are usually open on Saturday mornings, so if he's feeling worse tomorrow you could probably see a doctor then if you think he needs to. Otherwise, I'd give paracetamol or ibuprofen and plenty of liquids and wait and see.

I really don't want to panic you, so please don't worry that i'm mentioning this as it probably isn't likely, but i've heard that neck pain can be a symptom of meningitis. I'm just sending you this link so that you can look at the symptoms for yourself and see how many your son has. It could just be flu, as it does sound like it, and children tend to exaggerate anyway! Here's the link just so you can look for yourself. Hope he gets better soon :)

I took him to the doctors.
There are two problems.
His neck and back muscles are sore from the fall on the trampoline. This causes stiff neck and headaches. In addition, he has a viral throat infection.

piuh.
