Baby boy due very soon. Decided on first name (we hope) , partner would like baby to have 2 middle names for both our dads, we don’t want a random name and would like a family name as a middle name however is 2 middle names weird?

No. Two middle names is fine.

I have two, and would just caution that on some official documents, the second gets left off, which means the first one is kind of the primary middle name.

It's fine OP. My friend has given all of her three sons two middle names. They're now adults and have never had any problems.
