Depends on context but, in general, it's a good thing: you're kind, a good person, trustworthy etc.

If he said it alongside telling you he finds you attractive, then all good.

If, on the other hand, you tell him he's hot and he says this, hmmm he doesn't fancy you

You are a beautiful person means you are kind, loving, generous, caring and considerate. A good soul. It's a lovely compliment.
