If I get a job through an agency...who handles references? the company itself or the recruitment agency?

It can be either for a perm role. Some companies do them theirselves, but some will have an agreement that the agency does them.

thanks. am applying for a role that I know has gone out to a few agencies , does this mean more likely that the compony itself will handle references?

It will depend on the contract between the agency and their client but if the potential employer has its own HR department, it is more likely that they will obtain the references.
