What is best travel company to go to Japan with?

How much assistance do you need? Are you wanting to go somewhere specific, or take a tour? How long? Emphasis on cities or countryside? Need more clues. Even if the answer is "don't care", that is a clue in itself.

We did without. Flew with KLM and hit Tokyo, Kyoto and Nara, using Tripadvisor and www.japan-guide.com to find places to stay and do. Citymapper and Google Maps for local maps and public transport. General googling for rail stuff.

Without any other info I'd say don't bother with a tour company. Japan is very safe, efficient and easy to travel around. As a tourist you can buy a rail travel card for unlimited journeys (NB. some restrictions on the very fastest trains) which saves a lot of money if you want to visit lots of different places.

Definitely do your research and set your own itinerary. So much more relaxed and fun than following someone else's schedule. Train signs/announcements all in English (unless you go off the beaten track) so getting around is easy. But as the pp's said, it really depends on what your interests are as to where you should visit. Many people say Kyoto is a must see, whereas I was a bit meh about it (too touristy for my liking) and I didn't feel it was worth the large amount that a rail pass costs. I had more fun doing things like seeing the snow monkeys in Nagano and visiting the Ninja theme park!
