This concerns me too. As schools are currently punishing girls who won't lie. And that includes victims of male abuse.

Should vs must:

Guidance can’t create new law, so can only state a must if that’s a clearly identifiable requirement in some (other) law or regulation. I don’t think it’s a free choice for whoever writes the text to choose how to frame things.

The guidance states no child can be forced to lie about a pupil's sex/ pronouns so surely that applies to male staff wearing skirts and stilettos too ..? Not clear though. There are a few male teachers telling kids to call them 'Ms' Jones or whatever when they're blokes or vice versa - so there needs to be an agreed title that isn't sex based. Maybe just 'Teacher Jones??'

from the consultation:

270. The school or college should also make sure that children and their families are aware that while the school or college will appropriately sanction any cases of bullying or harassment, and take a strong stand against bullying, the school or college must also be conscious of the rights of pupils and staff in relation to their religion or belief. However, schools and colleges supporting social transition might consider discussing options with pupils and staff such as using names instead of pronouns.

I've just seen that this is referenced in the guidance (which looks remarkably sane and clear so far). I haven't seen any reference to adult staff transitioners and those issues.
