I don't think anyone is, in good faith, imagining anything like genital checks. Like many laws, they rely on people following the laws (such as wearing a seat belt and not driving under the influence of substances that impact on judgment).
There needs to be an available record regarding everyone's natal sex and this needs to be accessible to those responsible for governing and policing access to single sex provision.
It's not that difficult.
I think all kinds of GDPR issue arise in relation to recording gender identity (in what circumstances is this info NEEDED). In turn, if sex recorded isn't natal sex, again, a case needs to be made as to why we should need to disclose it/ have it recorded.
I think the long term outcome of this will be very few documents recording sex or gender. The gender ideologues will hate that!
