Foul smelling nappies - toddler

Last week my 14 month old caught a tummy bug and had diarrhoea for 4/5 days. All seemed fine until two days later he woke up at 11pm tossing and turning before doing a huge very foul smelling poo. Consistency looked normal but since then every day, usually at 4am he will wake up crying until he empties his bowels and then is fine (but won’t go back to sleep). He’s not constipated and it’s not watery but the smell is horrific and I have no idea what to do.
He has cmpa and a month ago we started the milk ladder with seemingly great success but now I’m wondering if the tummy bug caused temporary secondary lactose intolerance and that’s what’s causing the problem (although he’s not had dairy for 3 days now) or it’s the same bug still working it’s way out the system. I tried speaking to the gp who was no help and said to just eliminate dairy again but it’s now affecting his sleep as waking up at 3-4am every day and not going back to sleep is not ideal.
anyone had any experience of this with really strong smelling nappies and what did you do to help?

My eldest didnt have CMPA, so may not be relevant. However, after a bad tummy bug when she was 18 months she had what the GP described as "bowel spasms" for about 6 weeks. So sudden bouts of very painful wind or poos at unusual times. He advised keeping food mild and avoiding a big dinner and just waiting it out.

@TinyTeacher thank you for your reply, that’s really helpful to know. That’s exactly what it seems like as he’s fine most of the day, happy, no problems at all, which is why I’m unsure if it’s dairy because surely if it was he would be in discomfort more often not just on a few occasions suddenly when he needs to empty his bowels. It was quite a bad case of diarrhoea too (10+ times a day) so makes sense his tummy needs time to settle and get back to his usual rhythm. Just wish we weren’t having to get up so early for the day!

Tummy bugs can sometimes interfere with the gut and cause them to develop a new lactose intolerance etc, even those who haven't had it before. It's normally temporary but might be worth cutting it all out again and restarting the milk ladder again in a few weeks?
