If you're separated and have the kids 50/50 and your entitled to child tax credits can only one of you claim?

Just claim and see.

Yes only one can claim but it's a bit irrelevant as you cant make a new claim now anyway.

It is not possible to make a new claim for child tax credits any more except under some very specific circumstances. You would need to claim Universal credit and only one parent can claim for the children. That parent should be the one where the children are mainly resident. If they live between you and your ex 50:50 then it may be possible to claim for one each. However depending on earnings, whether you rent etc then you may find one of you earns too much to claim UC anyway. If you have savings over 16k you cannot claim UC.
