I was being over taxed for 3 months which i have now sorted out. But in trying to claim the money back the tax office said that they needed my P60/P45 for 2009 which was the last time i worked. It showed that i paid just over £5500 tax for that year. Would this effect a potential tax refund from my claim for 2012 at all?

assumning you paid the correct amt in 2009 than it would have no effect.

No it won't, and they shouldn't be asking you for a P60 or P45 either: your copies of these are just for your information, HMRC are supposed to keep track of their own records.
