Kidney infection?

Hi, I've been feeling mildly sick and had a few pains on and off for a few weeks but last Wednesday I started to feel much worse and also had a temperature. I went to the dr and although he couldn't see anything my heart rate was high so he sent me for a blood test in a ward in the hospital. I had a raised blood clotting score so all the focus went into this - I had to have blood thinners and a scan, thankfully all clear. I think this took all the focus off me still actually feeling ill so I went to my GP on Friday and he said I'd got a UTI/kidney infection and started me on an antibiotic co amoxiclav. Over the weekend I've just felt worse and worse, so sick constantly and just generally unwell. I'm barely sleeping, back aching etc. Back for more bloods today and my infection marker has come down and the kidney function etc looks ok, but I am still feeling really unwell - sorry for the long story but is this normal? I'm being referred for a scan to double check but surely anything kidney wise would be reflected in the blood test. He said I had a plus one inflammation marker on the dip stick so very mild and this could be an indicator of general infection. I am also on my period (sorry tmi) so not sure if this is distorting anything. Has anyone had this before? I don't think I've ever felt so generally unwell with an infection before. 3 days on the antibiotics and I was expecting to feel normal again by now x
