My DD had this when she was 3. On GP's advice I cut out dairy for 5 days and then re-introduced. This seemed to do the trick.

Yes, no dairy, difficult as DD is yoghurt obsessed. It was toast for breakfast (with jam and no butter) and I just avoided all dairy. DD has vitamins that contain some calcium and it was only for a few days so GP wasn't concerned about replacements. Obviously for longer you'd have to consider long term effects, soy milk etc. It just seemed to kick start her immune system again. GP explained it was quite common and dairy was most common, not an allergy just a temporary intolerance.

Personally I'd go back to the GP. I'm sure a helpful GP/practice nurse will correct me if I'm wrong, but I think stool samples simply check for the presence of any nasty bugs. If it's not a bug that's causing it, everything will turn up normal even if there is an underlying cause such as celiac disease (which I think is checked for by a blood test).

DS had a period of about 4 months like this, and it eventually passed. He was absolutely fine. There was no reason for it and it was simply because young children have immature gut flora and can have slightly unusual reactions to digesting food. I'm sure this is the case with your DS too, but I would still go back to the Dr to be sure.

Hope it all resolves.
