Can I register a name with an accent at Scotland? And if yes later could be causing this any difficulty?

I fell in love with the name Kilian, but i would like to use as Kilián. I am from Europe and there using accents too and I like the look of it with the accent. Im wondering this could be in the birth certificate like this or is need to be just Kilian? And if we could get with the accent, that could cause any difficulty in the future?

My brother might have an accent in his name on his birth certificate (england) but it's never used and there's no issue.

Gaelic names have accents so I can't imagine you wouldn't be allowed

You might want to ask Registers of Scotland - they're in charge of baby name records. Email address here:
www.nrscotland.gov.uk/statistics-and-data/statistics/statistics-by-theme/vital-events/names

So far as I know, you can't use accents on names in UK pasports. See here, section 2.7
assets.publishing.service.gov.uk/government/uploads/system/uploads/attachment_data/file/548220/Annex_A_passports_August_2016.pdf

But if you are from Europe, that might not be important if your baby will also have a passport from Europe

You know adding the accent changes the sound of the name to Killi - aun rather than Killi-an, maybe that's the sound you are going for.

Accents change the sound of the letter so don’t just add it because you like the look of it.

I was just going to say this. With the accent it is a different name.

Or in languages like Spanish, indicate where you place the emphasis of the word.

So Kili-ANN rather than KILL-i-an.

Sticking an accent on a letter because you like the look of it is ridiculous, like people who use other punctuation marks like apostrophes.

I agree, with the accent it's a different pronunciation. That 'fada', as that accent is called in Irish (not sure about Scots Gaelic) lengthens the 'a' sound.

Also, as there isn't a K in Irish (or presumably Scots Gaelic) it means the name has been anglicised. You wouldn't use the fada in an anglicised version of a name in Irish so I'm fairly sure not in Gaelic either.

In short, it looks odd. Sorry, OP.

Cillian does not have any accents in Irish, for some reason. See above link to names website.
As Kilián has a k and only one l, it's not the Irish spelling for this name anyway.

In Scots Gaelic the fada goes the other way. It's called a sràc fada. The Irish one is called a síneadh fada.

Sorry op I posted too soon. "Kilián" is the standard Hungarian spelling

Absolutely go right ahead and have a patient smile ready.
