I'll repeat, the Natural History Museum. I think it's the best one! Don't forget to check the "Vault" 😉

Thanks everyone, a few ideas I haven’t done with my 13 year old, luckily he doesn’t remember those he has done!

British museum is interesting. My dd loves it at that age.

Take a boat (or the DLR) down to Greenwich. Stand on the Greenwich Meridian, visit the Maritime Museum and Queen Annes House which are free.
Natural History Museum, Science Museum, free
British Museum - they’ll love the mummies,free
Tour The Globe Theatre
Take them to see Six - fun and educational at the same time

I’d suggest the Tower of London in the first part of the day, then Wonderlab at the science museum later in the day.
