Started waking during the night

So our little boy is 20 months. At the start of March he had tonsillitis and then it came back again so has been on 2 lots of antibiotics. He finished these over a week ago. He's always slept through the night but he's now waking twice a night. First time is around 11/12pm and then again around 4/5am. We always give him a bottle each time he wakes up and he's drinking the lot. Some mornings he's not eating much breakfast so this must be because he's full after the milk. He won't he much lunch either. What should we do?? Do we continue giving milk etc x
