Personally, as they are so new, I would just remove the pellets and put fresh shaving in place.

As they become more used to you they will eventually pick a corner so it will be easier for you to clean.

I wouldn't let them in the run yet, leave it another couple of days or so. Whilst you are cleaning you could always give them something to distract them, such as celery, tomato, half an orange or some parsley.
