Mine likes DrawRace, Pocket Phonics, Cut the Rope, Pocket Zoo, Drum +, various Thomas things, he has some Peppa programmes and watches CBeebies on the iplayer, he also whizzes around google earth looking at islands and coastlines.

DD1 loves one called... Umm... Beanstalk? Or Jack And The Beanstalk, maybe? It's an interactive storybook with various games and puzzles along the way.

And Pocket Phonics as suggested already.

I found educational apps that help my elementary son to practice additions and subtractions. The advantage of the iPad is that it has specially made apps available for it that can be used for education.

My daughter who's the same age as your son loves playing this great kids iPad application that’s both fun and educational. Another good thing why us moms will also love it is that it's for free! :D
