Flexi time and horrid boss

Hi, I work with flexi time. However I also need to cover phones some days so need to be in from 9 to 5. My normal working hours are 8:30 to 5 with a half hour lunch. Most people do 8:45 to 5 with an hour unpaid lunch.
Recently we moved buildings so I now have a commute. As a non driver this is a problem. But work are pushing car sharing and so I usually get a lift with a friend. She starts early (because it suits her) and we usually arrive about 7:45. That means I make up flexi of 45 minutes on the two days I come in with her. This suits me. Sometimes I take a longer lunch and it's always handy to have time in the bank in case one of the kids is ill etc.
My team leader hates me being in early. Other members of the team come in at about the same time as me and she never says a peep. 6 times recently she has had a dig saying there might not be enough work and I shouldn't come in early. Sometimes s are low on work but there is always something to do. My work rate is high. I have noticed that she doesn't ever say this to anyone else. Additionally other team members can take a hajf hour lunch each day and make up 30 minutes that way which I cannot do.
When work is low I have never heard her insisting that they take the full hour at lunch.
I'm feeling victimised or bullied slightly. I'm not sitting on heaps of flexi. I work hard. It's not every day as sometimes my lift has the day off in which case my hubby runs me after kids at childminder so I arrive on time.
Should I raise this to her directly? Should I go above her head.

I think I would start keeping a written log of all that's goes on and is said. If there is someone above and you feel comfortable doing so, yes bring it up.

@ThePinkOcelot thanks ... I'm leaving soon anyway. However I know her style and she will start on the next person. I hate bullies x
